Of course, it will. Shielding and filtering can increase the rejection of EMI more than the interference will rise: It's very very unlikely to get an ESD that is 100 times stronger than what's tested in the CE Test. But, on the other hand, it's very simple to enhance the rejection of EMI by way more than 40dB when properly shielding an filtering.

There's a huge difference whether a direct ESD hits the micro or whether the ESD doesn't reach the micro at all. How many dB might this difference make?

Only remember what difference it makes if a house is hit by a lightning strike, whether the house is protected by a lightning conductor or not.

Shielding and filtering has an extreme influence on reliability of such an EEPROM circuit.
